It could be plug wires, I suppose, but that wouldn't really explain the random alternator light. It sounds like maybe you've got a low voltage situation and you're losing the ignition system temporarily.
You can probably hook the voltemeter up anywhere you've got 12v. Radio, headlight switch, wherever. If you don't see a clear problem there, I'd go back and connect it up to the + terminal on the alternator, but chances are if you've got a big enough charging/battery/alternator issue you'll see it throughout the electrical system.
