1. More wattage equals more heat... it's that simple.
2. As Ken said, one integrated with the head unit, one under the rear seat. I think you'll have a fairly hard time finding a modern amplifier with any sort of useful power that will be as small as the factory rear amp.
3. Which speakers are you referring to? The specs of the speakers need to match the amp, and you need to choose both depending on how much sound you wanna make. I'd personally aim for a 25-45w RMS per channel amp, and speakers that can handle that power. That should not be hard to find. Most conventional speakers are 4ohm, most conventional amps are 4ohm. It's usually only when you get into big-power subwoofers that you'll find anything else. Unless you're buying Bose, but that's a whole other story.
4. It depends on what you're doing. If you are planning on installing an amp and subwoofer and keeping the factory stereo, you'll probably have the easiest time finding an integrated amp/sub combo that can take line-level inputs; in that case, you can tap into the rear speakers. You could, in theory, tap into the low-level feed to the rear amp, but that is a major hassle IMHO. If you're installing a new head unit with a new amp to drive new speakers, your best bet is to buy a head unit with a dedicated subwoofer preamp output, and drive a dedicated amplifier for your subwoofer with it. Remember, there is no "plug & play" way to drive low-level input amplifiers from the factory stereo and, IMHO, driving an amp at line level isn't terribly elegant.
