have the same car. try a lower fluid level in the transmission. it is more difficult to remove fluid than put in in, but worth a try. if you get a small hand pump from a parts store, you can remove fluid from the filler neck. mine shifts hard when i have just 1/4 of a quart too much fluid. it also takes longer to shift to 3rd. not sure about second- havn't had that problem. do some searching on the board for the 2nd gear issue, i have a feeling that there is a band or something that can be replaced. replace the brake rotors and pads on the front. they are so cheap-go to euro car parts (europarts, a sponser of this site) they have original equipment brembo rotors for $35 odd, and pads about the same. this will take care of your problem. is your idle set too high?? check if the rev counter sits at 1000rpm in park. i say that because if it is high, you would be using the brakes more than you should. also, when you next get new brakes, run them in properly. cruise at 40 mph, then brake to 10, back to 40 and repeat 10-15 times, withabout 30 seconds inbetween each go. then, take it easy for a few days. no hard stops! everyone here has mentioned the exhaust issues, and all i can say is-find a different shop. any shop that has replaced a muffler that you didn't need, and left you with the original problem should be reported.
