I've pulled fuel pumps and swabbed out tanks and whatever's in the tank stays at the bottom of the tank - i think you are imagining that the pump lifts up stuff and sucks it into the pump, and that knocking the pump cleans it. the knock usually rights a bad pump temporarily, but dont consider it a long term solution.
My 83 900T would at higher speeds do a momentary cutout thing which was the first sign of pre pump failure.
the fuel pump keeps itself cool by flowing fuel thru itself - when fuel gets low, the pump can heat up which shortens its life and also gives you this stalling problem.
like they say keep the fuel level up and you'll have less problems. and check into whether you can buy just the prepump or whether you need a complete new pump, or a lower mileage one if you find a used one.
