With the clutch out, yes, but as soon as the clutch is engaged the clutch input shaft and primaries are likely turning at a different speed than the engine, flywheel, and pressure plate.
For example, at a standstill with the clutch engaged and the transmission in 1st, your engine is idling at 800rpm, but the transmission (including primaries and input shaft) isn't moving. You rev the engine up to 1500rpm, and slowly let out the clutch. As the clutch disk grabs, the input shaft comes up to engine speed and the car starts moving forwards.
That moment while you're revving the engine and the car still isn't moving there is a 1500rpm difference in speeds and you get a gnarly screech from the pilot bearing. Once the clutch is fully out and the car is moving along in 1st with the engine at 1500rpm, everything is moving at the same speed, the pilot bearing is largely out of a job, and the sound goes away.
I really have no idea what goes on inside a transmission, but that's what happens outside. :)
