...You will get particulates into the area between the pistons and the cylinder and then you will score the cylinders and kill the engine. You will also need to protect the oil journals to prevent stuff from entering them.

How are you ensuring that you will not get crap into those areas?

The particulate crap in the water coolant is not important and you should not be thinking about that. A good flush will get most of it. That area needs to withstand rust scale. It is the oil and piston areas that you need to worry about.

Read my old posts on the 9000 BB about using Vaseline to protect the area b/t the piston and the cylinder. You wipe the Vaseline out at the end of the rebuild to remove it and the dirt stuck in it.

As far as how to clean, I disagree with razor blades. They dull too quickly. Go to the 'dollar store' and get a wood chissel and a whetting stone. Sharpen the wood chissel and then clean it. Then carefully scrape away al the crap making sure not to score the head or the short block. You need to move slowly, carefully, and maintain a sharp chissel. After you think you have finished an area, close your eyes or look away while feeling it. If you feel bulges or bumps, you have rust or scale or retained c=gasket that is still there.

Once you are done you need to flush the oil too, as there wil be particulate matter and water in it.

I am making it sound hard, but it is not. It is slow and deliberate work, but it is not hard.
