I would venture to say that the only two things in the car that would likely be affected by a big nasty short to ground *and* that would cause running issues are the ECU and the ICU... the ECU is a big suspect here, and since it has a direct connection to the battery a likely suspect.
It's *always* a good idea to disconnect the battery when doing any work in the engine bay or any work that might connect with the electrical system. Using any sort of tool near the alternator or starter has the possibility of touching one of the exposed (+) terminals and blowing something like your ECU up...
