As turbocon86 mentioned, when the two holes are aligned, the stick is in proper 3rd gear position.
There is also a special tool to lock the transmission in 3rd gear from underneath.
If the shift coupler disintegrated, or a new transmission was installed in the car, you'd need to align the stick shift with the tranny's shift rod using the above 2 alignments.
