I ran into a similar, but less dramatic situation a couple years ago. I ended up stuffing a bunch of rags in the hole in the transmission, and hosing down the sprocket and input shaft with Loctite Freeze & Release... Followed the instructions (apply, wait, go!) with the bolt/washer/pry trick and it came up with only a little additional complaining. That might work for you, or you might find the nose of the input shaft is frozen in the pilot bearing - I doubt that's the case, as things would have to be *really* torn up in there in order to get rust/corrosion strong enough to be a problem.
It's pretty insane you broke a prybar, though... Never got that far. FWIW, I usually use a huge washer and a 17mm wrench. Hook the open end of the wrench over the bolt/washer, and smack it HARD with a 5lb sledge. That and the freeze spray never lets me down.
(Side note - the input shaft should never contact the release/throwout bearing... Maybe you're thinking of the pilot bearing in the flywheel?
