Chassis & drivetrain wise, they're no different than any other Classic 900 of the same year. There are some body bits that are now hard to get, and won't be getting any easier to get in the future. Seals, mostly, maybe the glass.
86 (only 350 made) and 87 were development years. Saab never thought it would take off, and so didn't really refine them as much as they could until mid-87 & going into 88. Early cars came with a different roof material, which was changed in 1987 (but most cars that old are on their second roof, at least). Early cars also didn't have 3-point seatbelts in the back.
I personally don't think that the decision of auto vs manual will be a huge deal, dollar wise, going forward. That's more personal preference.
Buy the best convertible you can afford, regardless of year.
ALL C900 convertibles came with a hard plastic three-piece boot cover to go over the lowered roof. There is also a carry case for the boot cover. If a car you're looking at doesn't come with it, deduct from the price. An accessory was the vinyl soft cover, but the car should still come with the hard cover.
The Classics have more room than their successors, especially in the trunk. On the other hand, the newer cars can be more convenient to operate (they have their own "boot cover"), come with more gadgets (Climate control...), are more rigid and probably safer.
You can't really go wrong with any of them. There's just nothing like driving around with the top down!
