You definitely need to take the strips off. Be sure that you heat the mounting tape with a heat gun first to soften it and use a plastic putty knife to gently remove them. If you try to just pull them off, and there has ever been body work done on the car, you WILL pull the body filler off with the moulding.
You will also need to remove the large rivets along the bottom of the doors which hold on the rubber weatherstrip (drill them out). You need to replace them with new when you mount the new panels.
As stated by others, when you take the mouldings off, you'll see the pre-punched holes in the body (little squares) to mount the aluminum rails. You'll need to get the fittings (20) that pop into the holes that the rails will then mount to with screws. They are the same as the ones that the bumper extension rails attach to. Pull one and take it to an autobody supply shop to match up.
