The front hinges are pretty flimsy stuff. It's possible that it got bent out too far when the car was resprayed. You might be able to press it back into position better without drilling out the pop rivets. Just remove the seal first.
There isn't much in the way of adjustment. Basically the hinge plate should be flat, and the little bit of adjustment there is is in the screws that hold the latch to the body at the rear.
Ultimately, you may need to remove the window entirely to be able to flatten out the front hinge plate.
