I don't think there's a distinct strategy as to which way the threads point when you're hooking up exhaust connectors. The only thing I routinely check and double check is clearance from the ground surface (in the case of pipe clamps) and sufficient clearance with whatever wrenches you're using to tighten/loosen the connectors.

Lately I've been using 3/8" (1.5 to 2" long) galvanized nuts and bolts (and using double nuts on each bolt as a way to lock the nuts in place). The bolts fit cleanly and snugly inside the holes on both sides of the cat converter flanges and they're beefy enough to crank on for sufficient tightness. They've made it easy to remove years later when necessary.

I've also been using a Rotozip tool with a metal cutting blade to cut out the rotten exhaust parts.

If you can rip out all the rotten and replace with new, it will be easier to move on to other areas of concern on the car. Get those bolts separated any way you can and then replace with something that won't corrode and decay.

Don't forget the new flat gasket between the cat and the intermediate pipe.
