IIRC, there is a stud on the transmission that the timing cover goes on which makes it virtually impossible to get the cover off without separating it from the transmission first.
Valve stem seals are kind of tough to install incorrectly. I've done it by tapping them on with a piece of 1/2" PVC pipe and they seated fine. By all means, have the head checked. Pull the cams before you bring it in so they can do a leak test as well. Your valves may only need a light lapping instead of a valve job. That's actually something you can do yourself. Tip the head on its side (cams off) and fill the ports with water. If they leak, give them a lapping and see if that fixes it.
Be sure that you install the black cam cap bolts on the spark plug side of the cams. They have channels for oiling.
