If you run the 2.1l motor natively, yes, you do need the wiring harness. But the fuel injection wiring on these cars is all self-contained, so it's a pretty easy job to just install an LH 2.4.2 wiring harness on an older car. Everything bolts right in, especially on an '89 that's already LH 2.4. Very straightforward.
If you do not want to replace the harness, yeah, you need to swap the intake manifold and more or less everything attached to it (from throttlebody to fuel rail) from your 2.0l motor and bolt it onto the 2.1l. Remember you will be running fuel injection designed for a 2.0l motor on a 2.1l motor - a ~5% bump in displacement and output. 5% is probably within the ECU's ability to compensate, but IMHO that's not a great solution, it doesn't leave much margin for error. Your call, though.
In either case you'll probably want to use the exhaust manifold from your 2.0l to ensure it continues to mate properly with your exhaust.
In either case, I would STRONGLY urge you to replace the head gasket on the 2.1l while it's out. Just buy a head set from eeuro or wherever. That way you can inspect the 2.1l's deck (probably fine, but you should know) and since you'll need the intake & exhaust manifold gaskets anyway having all the gaskets is good practice. It's never easier to do a head gasket than while the engine is out! Also, the alternator bushings and power steering pump bushings are good practice - cheap & easy while it's apart, a big ol' PITA while it's not. ;)
