Assuming you have the correct boot...it should fit.
I used to connect the intake bellows in a 2-part process on 99s and CIS 900s:
1. first make sure that both the throttle intake and the CIS air-plenum connection areas are as clean as possible. Apply a small amount of silicone lube inside the rubber mouth of the intake end, position the bellow's intake clamp into place on the bellow and wiggle/slide the bellow onto the throttle body as needed so it's mounted (even angling up 90 or more degrees if you need it). It's kind of like stretching a balloon across the mouth of a beer bottle.
2. Verify the plenum-end hose-clamp is approximately in place on the bellow and then very carefully, rotate the bellow as needed so the bellow air-plenum mouth rotates down into position over the plenum and then carefully wiggle/adjust/fit the plenum-area bellow mouth slides/pops into place on the plenum. Gently wiggle and verify that the plenum connection is aligned on the mount and double-check the throttle-body connection is still intact. Slide the hose-clamps down over each connection, tighten as needed and then verify each end again after the clamp tightening.
Sometimes I got into short wrestling matches as the plenum-end connection would bulge and pop off because I wasn't accurately squeezing/adjusting the rubber into correct position. If necessary, you can try a very small and smooth flat-bladed screwdriver to stretch either end in place by angling and running the tool around the plenum mouth (again, like a balloon over the mouth of a beer bottle).
It required some zen and graceful manipulation of the big rubber bellow.
