rebuilt ZF transmission slipping, with mysterious noise

My '93 Aero automatic was slipping badly on the way from 3rd to 4th. I had a rebuild installed (from a quality shop often recommended here).
It still slips on the way from 3rd to 4th, although not nearly as badly. Under moderate throttle I get about a 500 RPM jump between exiting 3rd and entering 4th (at about 40 mph). After this, there is a loud whistling or groaning kind of noise from somewhere under the hood. The noise is new with the new tranny.
Is there some vacuum-leak related explanation for these two symptoms, or is my rebuild just plain bad? I think it is a strange coincidence that the new transmission would exhibit the same failure mode as the one it replaced so I'm worried that the problem is elsewhere.
