Question on how to set the timing and cam gears

Anyone,
I am re-installing the head on my 2.0l T and i am following the instructions on the townsend site. i noticed that the mark on the cam gears do not line up with the marks on the cam shafts. the #1 cylinder is at top dead center and when i put the marks on the cams at perpendicular the valves on the intake are open just slightly. with the marks on the gears perpendicular to the head the valves are still closed. it seems like the latter is correct or i could be in for some valve bending when i torque the head down.
a mechanic at the local saab dealer advised to have the "cam" shaft line up with the arrows not the gears but i wonder....
Anyone??
Thanks!!!! for preventing me from ruining my engine or at least bad timing!
