I think it's safe to say that an '88 9000 will be a 2.0 litre, so if your 900 was a 16V turbo, then they are not that different at all. Turn the 900 engine and gearbox through 90 degrees, pull the turbo down and towards the middle of the engine (rather than the end) so the exhaust manifold is symmetrical and run the exhaust down what is now the front of the engine and under the sump, and you more or less have a 9000 engine bay (try drawing a diagram from my description). The engine itself is practically the same as a 900, with perhaps some tweaks for a bit more power depending on year and target market.
Some of the ancillaries might be a bit different and the transmission is far stronger. Fuel injection is Bosch LH and it will have a similar APC system to the 900. An '88 is unlikely to have the Direct Ignition system, so the ignition should also be similar to the 900.
The application of some 900-style troubleshooting will probably get you to the bottom of the problem. I hope it's nothing terminal.
