Shops make a substantial piece of their revenue through mark-up on parts for jobs done. That's a clear reality, reinforced by the price difference between places like Sobstory and what will come through on the invoice if a car is dealer-serviced. And above and beyond the revenue factor, if they put in your parts and the repair doesn't accomplish remediation, who's to say whether it's the part or the labor that led to the non-fix?

I work with an indy who does use "my" parts sometimes, but we have an arrangement ahead of time--I disclose my parts cost and he does similar, and we factor that into a higher per-hour. This works for both of us, because I do the search hassle and ordering, which for a one-man shop is pita.
