I've never experienced any problem getting the wheels on straight with lug bolts. The heads of the bolts are tapered, and fit into the wheels. This 'pulls in' the alignment quite nicely.
If you overtorque the bolts you risk warping things, but that is true of lug nuts or lug bolts.
Bill brings up a good point - is it brake or wheel vibration? If you're experiencing vibration under braking, that is usually (but not always) due to rotor warping. You can warp rotors by overtorquing the nuts.
Other things to cause vibration under braking is the suspension bushings and tires. If the bushings that mount the lower front A-arm are worn, the deflect under acceleration and braking. Since most cars can brake harder than they can accelerate, it's more noticeable under braking. The deflection actually causes a change in toe-in on one or both front wheels, and this can cause vibration.
Of course, wheels & tires can cause it, too. If a wheel is slightly out-of-balance, it can cause vibration. Tires can also be out-of-round. They can be balanced, but a balanced egg would still give a strange ride.
Since you just rotated the tires, wheels that were on the back are now on the front. With a FWD car, an inbalanced tire on the rear may not be noticeable, but be a big deal on the front. If the tire is worn asymetrically, has a shifted belt, or the wheel rim is bent, the same thing can happen.
Try swapping the tires back to the corner they came from, and see if the problem clears up. Then swap one tire at a time front to back, and see if it follows the tire.
