It would be unusual indeed to have the situation you describe, and indeed have a problem only with the right front speaker. If it were only that speaker, it should not affect the left front speaker, unless the amp also (or only) has a problem. I suppose one possibility could be that the voice coil is actually shorted in either the woofer or the tweeter, which could cause problems for the amp that migrate to the other channel. However, if this is the case, it's poor engineering by whoever built the amp. Also, a shorted voice coil is not the normal mode of failure for speaker drivers, it's much more common to see the reverse, an open circuit.
As for replacements, I personally will always go aftermarket (though not at retail) with speakers, as you get far more quality for your money. If you like the existing system though, a junkyard speaker should do fine as long as the speakers were never exposed to water (ie broken windshield sitting in an open yard).
I'm not sure on the pricing for junkyard speakers though. If they are more than 1/3 the price of a new set, I'd go new.
