Back-flushing the cooling system (long)

Someone asked me today about back-flushing the cooling system with the thermostat in place. I got to thinking about it and now I don't know what to think. That's what I get for thinking.
First, if you open the system (remove cap from the reservoir), attach a garden hose to the flush tee and turn on the water, I don't see any way the water is going to open the thermostat. As far as I can tell, it's going to take the path of least resistance to the open reservoir, period. So it appears to me that you can only flush some part of the system. If you remove the thermostat you might be able to flush it all.
The link below is a pretty good write-up, but it says some things that strike me as odd. First, why would it matter which heater hose the tee is connected to (they say to use the inlet hose)? Second, they say to start the car and let it idle, then turn on the water hose. What the heck?! Why have the water pump work against the alleged back-flow? Third, they say the water from the hose flows backward through the system. No explanation as to how or why. I must be missing something, because the backwards flow is not at all obvious to me. Unless it's the closed thermostat that does it, and even then I have some questions about the way the 9000 is plumbed.
It would help if I knew where the inlet heater hose ties back to on the 9000. Doesn't it come directly from the water pump?
