I agree with you. I looked at the site and what they are talking about will not flush an entire system. One thing I thought about is if you have cold water flowing into the engine it will never get warmed up, never mind hot enough to open the thermostat one iota. As you said it will work with the thermostat out, which is how it should be done, and since at the time you're flushing your system you're going to change the t-stat anyway why not flush it with it out and put it in after your done?
As for how the 9000's are plumbed I have found that I get at least 95% of the coolant out simply by removing the drain plug from the radiator. On the 9000's the expansion tank feeds directly into the water pump as does the lower hose on the radiator so when you drain the rad. you effectively drain the block as well. I know this from having had the head off a couple of times and finding that the block was essentially empty of any coolant plus from simple deduction based on the above mentioned layout of hoses.
