I, too, had a major problem getting the tailpipe to fit under my '98. I spent a LONG time trying to make it work. I even went so far as to cut off 4" from it where it inserts into the rear muffler.
I called Bo, and it turned out that I had the rear muffler reversed! On my car, the offset portion of it attaches to the pipe coming from the mid-muffler, keeping the pipe on the driver's side. The center portion of the rear muffler then faces the rear and that's where the tailpipe goes into.
He did say that some MY's have to have the rear muffler the opposite way (the way I originally had it which was wrong for my year). Try reversing the muffler and see what happens.
The tailpipe will stick out from the rear of the car about 3" more than the oem tip. Most people have mentioned this, including Bo (he had a JT installed on his wife's '95 AERO). Mine sticks out even further because I had to have the 4" welded back on (that I had hastily cut off) and now the weld-seam will not allow the tailpipe to be inserted fully into the rear muffler. I will have to learn to live with this.
