An automatic tranny is just a collection of gears and clutches, that has a controller to determine when to shift. Shift decisions are made by balancing pressure (in a non-electronic box like the ZF), based on speeds and how hard you are pressing the throttle pedal.
When you shift for yourself, you're just overriding Some of the decisions of the controller. It still handles some de-clutching (you can still come to a stop if you put the lever in 3rd, and it'll shift up through 1st and 2nd).
I'm not a tranny expert, but I don't think it's the 3-4 shift that does much damage. The fact that you do it manually and let off the throttle some between probably does help some, as there isn't the SLAM of a shift.
The 4-3 downshift can be pretty hard, so doing that manually helps. But even if you didn't, instead of slamming the throttle to get the tranny to downshift from 3-4, you squeeze the throttle, you'll get a smooth kickdown.
Since there is a lot more torque multiplication in lower gears, I think most of the abuse comes in 3-2 downshifts. Downshifts are tougher because since the engine is increasing in speed, there is more power to transfer, and bigger speed differentials (between gears).
You're not hurting anything by shifting it yourself. But if the tranny is shifting smoothly, whether you're doing it yourself or it's doing it, that's about as good as it gets. It's when you get slamming shifts, slipping clutches on shifts, that damage occurs.
