No doubt, hard shifting can be motor mounts. I do a simple test for bad mounts with an automatic. Open the hood, and get in and start the car. If you sight between the dash and the bottom of the hood,you can see the top of the engine. Foot firmly on the brake, shift into reverse, then drive, then back to reverse. See how much the top of the engine moves back and forth. If it moves a little, that's OK. If it moves a lot (over 1/2 inch), seems to move very quickly, or bounces about, the mounts are probably shot. Inspect the upper motor mount (torque arm) - a few cracks in the rubber are OK, but if it's badly cracked, that not only means the upper bushings are bushed, but the lower mounts have probably failed, causing more engine movement, destroying the upper bushings.
Typical 'not bad' issues with the transmission are broken/tired valve body springs, and blow govenor seals. The valve body springs regulate when and how shifts go, so a thud going into or out of gear can be a bad spring. They're easy to replace, because the valve body can be removed with the tranny still in the car in about 15 minutes. This tends to be on a gear by gear basis.
The govenor seals decide what speed you shift at. If the shift points have moved a lot, or you skip gears entirely (1 to 3, startup in 2, etc), it can be the govenor seals. If the top of the tranny is wet where fluid has come out the breather port, it's probably govenor seals. Can be replaced with the tranny in the car.
Slipping between gears can be bad clutches, or it can be a mis-adjusted kickdown cable. (one expensive, one cheap). Harsh downshift can also be a mis-adjusted kickdown cable.
