Although Anders or DrBoost would probably know better, I'm inclined to think it's not the crank sensor. As I understand Trionic, that signal is essential to the system's functioning, and if the signal was lost the engine would immediately stop. Good design practice (FWIW) would dictate that if the computer cannot determine piston position, it shouldn't fire at all. There are actually cases of engines exploding when grossly mistimed - like when someone does a tuneup and switches the plug wires.
It sounds possible to me that what you're experiencing is a too-rich or too-lean mixture. Possibly water getting to the O2 sensor lead and shorting? Or maybe a connection to one of the temperature sensors (head or intake) that goes intermittent when wet?
If you can, might be helpful to hook a meter up to the O2 sensor and see what it's up to when this happens...
