A number of things could be going on. The evaporator could be freezing up, which shuts off the compressor. The expansion valve could be defective and shutting off the flow of refrigerent to the evaporator. The system pressure could be too high or too low causing the compressor to be shut off. The switch that detects the too high/too low condition could be defective. On the Seiko compressors there is an over-heat switch that could be kicking off the compressor.
Check to see if the compressor clutch is engaged when the system stops working. Get a gauge set and see what the system is doing when you aren't getting cooling. Post the results and we can go from there.
