As for the CEL, detach the negative cable to your battery for 15 seconds or so, then re-attach. For some unknown reason, they may have removed the ground cable to the engine block, which on my '95 Aero will always set off the CEL, though I don't have a clue why. I discovered this after replacing the dogbone bushings, which has this cable attached.
The only thing I can think of that might cause your linkage to behave this way is that somehow it has come loose near the coupler. Check near the shift coupler, which is attached in two places: (1) At the coupler itself and (2) at the shaft. On the latter, the two shafts are connected by a small taper pin that may have fallen out. Perhaps it was not tightened properly when the coupler was replaced a short time ago.
Also, why the hell did they charge you $140 to mount and balance the tires?
I get that done at a shop not known for being cheap for about $75 (set of four).
