Dropping in a new tranny does run about $2500-$3500. Actually, I don't think there are any 'new' transmissions - this car has been out of production for a while. My guess is that they are all rebuilts, and that's not a problem - a quality rebuilt is just fine in my opinion.
Most shops won't open a tranny - they treat them like light bulbs - replace when they don't work. And that's a pretty good idea. Automatic transmissions take a lot of time and skill to do right, so you'd want it done by folks that do it all the time. If you were having heart surgery, you'd want somebody that does that procedure a lot, not have your GP do it between prostate exams.
The ZF tranny in the 9000 is pretty tricky, and there are many transmission shops that won't work on them. There is no doubt that if I were to get a rebuilt, I'd get it from Eriksson.
61K is pretty young for a tranny failure. I usually expect 80-120K miles from a tranny. But some last longer, some less. What I don't like is that they seem to be saying that you need a new transmission based on a whining noise. That does seem excessive. You may have a minor problem making the noise, and complete tranny replacement is uncalledfor.
I would call Eriksson and see what they say. Yes, it's unfair to ask someone to diagnose a sound over the phone. Ask if they deal with any transmission shops in your area. Then go to a transmission shop that knows and loves the ZF, not just a shop where they can almost spell it. It might be a bad pump or bearing. It may not be cheap, but could be much cheaper than the $3K for a rebuilt.
However, if the tranny does need to get opened up, don't skimp if you intend on keeping the car. If the tranny must be removed and opened, pay the few extra $$ to have the clutch packs replaced, and anything else that looks worn.
