Sounds like you have everything under control.
94 and older 9000 with the 3 wire fan switch is notorious for running "hot" because of the location of the fanswitch (on the cold side of radiator).
You might even have a glitching low speed resistor on the fan shroud. So hook an test light up to the out going wire from that resistor when the problem occurs.
Keep in mind when you are working with LEDs as a tool that it takes a lot less power to light them up than what it takes to run a fan motor. Sometimes that can take you for a spin if enough power is bleeding through to illuminate the LED.
When I take a fanswitch out, I use a little mirror and flash light to look into the radiator, that way I get a glimpse of the condition of the tubes.
