Yes, you should always set the timing by the 0 degree mark on the flywheel. MAKE SURE you're looking at the right marks!
With the engine at TDC for cylinder #1 from looking at the flywheel marking, the marks on the cam sprockets should be pretty darn close to the mark on the head. Depending on the year, that mark is a 'V', and the line should point at the point of the 'V'. If it points at the wide part of the V, that's probably a worn chain.
If you're way off, you may have jumped a link. The engine should run pretty poorly.
I guess I have to ask - why did you set the marks on the cams? Did you have the chain off?
