Umm, tranny fluid does not flow through the engine...

I'm a little confused with the description you wrote.
Are the plugs in the engine block where the fluid is leaking out of? That's where the exhaust manifold/"header" is attached.
Or, are these plugs in the coolant radiator (and/or tranny cooler) in front of the exhaust manifold, but you are trying to explain what side they are on in reference to the exhaust manifold?
Tranny fluid does not flow through the engine. It comes out of the tranny, into the side of the radiator, out of the side of the radiator, into the separate tranny fluid cooler (if your car has one), out of the tranny fluid cooler, and back into the tranny case. If your car does not have a separate cooler, then the fluid skips that step and flows from the side of the radiator into the tranny case.
I'm assuming you have an auto, since a stick does not have its fluid flowed/cooled anywhere; it stays within the tranny case.
