When the system goes in and out correct operation like that, it is almost always the master cylinder. Check underneath the transmission for brake fluid. If there is fluid, then the problem points to the slave cylinder. If there isn't any fluid down there, then it is a pretty good bet that the problem is with the master cylinder. You will need some sort of pressure bleeder to bleed the lines, but other than that, the replacement of the master cylinder is straight forward.
