I can't be of much help either without looking at the car but the guy that installed the engine must have done a really lousy work if he had to split and splice wiring to make a 92 engine fit a 91.
It's pretty much identical engines if we are talking about the 2.3 L engine in both cases.
I only know about the crank shaft position sensor being different in length of wire and place of connector. Why he didn't take the one from your 91 engine, I don't know.
I also assume the 92 engine was not equipped with TCS and if so, that he decided to keep the TCS system when moving it over to the 91 chassi. That would be just plain stupid.
Saying this. Yes, to find the real problem on a car where another mechanic has butchered it, takes a really friendly and dedicated mechanic that have the books and knowledge.
It is not as much as to "be able to hook it up to the computer".
A 91 9000 have fairly limited communication data and fault codes so the "computer" will not make them "see the light" if they don't want to see it?
Projects like that can be fun if the customer is prepared to be without the car for awhile and know that it might cost some money to correct what the other mechanic messed up.
The Saab dealer is not the place to take a car like that and finding an indy shop can be just as difficult.
