Well, I own a '93 9000 Aero with a 5 spd, and my brother owns a '97 900SE w/ a 5 spd. I've done 1000 mile days in both, and I must say that I like 'em both. There aren't many cars in their price range that'll do that with comfort and speed.
I'd feel good about getting into either one for a long commute like you'll have. I would lean towards the 9000 due to comfort things. The bigger interior and wheelbase leave you feeling more relaxed at the end of the drive.
My brother's 900SET is only marginally slower in passing (We've tried!) and probably very equal off the line.
As mentioned, I'd drive a few of each if you get the chance. If I were looking for a 900, I'd get a '98 because they went to hydraulic clutches (From cable) and the hydraulic feel is far superior to the cable. (My brother has switched his to hydraulic for this reason...and because he's a car guru.) I'd look into '99 9-3's as well if the price range allows.
Between my parents ('92 9000S), my brother, and I, we've never been stranded by our Saabs (~360K miles total). They do get regular preventive maintenance. My other brother (Not Daryl) was sort-of stranded by a failed fuel pump in his '91 9000. He banged it enough to get him home.
