One possibility is that one of the chips has been put in upside down. There is a notch on the chip and a notch on the socket to help orient it the right way. Can you isolate it to which box is the problem? If there is a no-start condition, the DI/APC will initiate a burn-off to clean the plugs after the starter is released (is it 6 seconds or 20?). If that is happening, then you know the DI/APC is working. Likewise, checking for raw gas on the spark plugs will tell you if the injectors are letting gas into the intake.
Does the check engine light come on with the key on?
