I also have an 88 9000, and have replaced the motor mounts you are talking about. However, I'm not sure what you mean.
There is a bracket that bolts onto the back of the engine block, and there is an arm that then rests on top of the rear motor mount. The bracket is held on by three bolts, and the arm has a nut that fastens onto the threaded rod of the motor mount.
If the bolt you are talking about is the one in the arm, then you can support the engine from above (with an engine suspension beam or hoist), remove the bracket, and work on it on the bench. If the broken bolt is one that holds the bracket onto the engine block, yes, it would be really hard to drill it out, but a right angle drill head and a reverse threaded bit might do the trick. I would try everything I could before removing the engine.
