I replaced the bearings in my 88T transmission in July but am by no means an expert. Sounds like you'll probably have to open up the transmission.
The crown gear on the differential and the pinion on the output shaft are all still turning when you are rolling in neutral. You could say, though, that the crown is driving the pinion instead of the other way around. The change in loading might be stopping the whine. The whine could also be related to the input/output shaft loading, but if it's in all gears, it's probably not a particular pinion gear combo.
