Engine does not come out for the clutch -- in fact that's to be avoided because it's a bit of extra work and risk, unless you have other reasons to pull the engine. In some ways, once the engine's out, it's easier to do the clutch job, but if a shop manager were to tell me the engine's got to come out, I'd ask him to drop it on his head.
If the shop damaged your car, they do not dictate to you the conditions under which they will fix it. They broke it, they fix it, no matter what you plan to do with the car.
Finally, I'm of the opinion that in addition to having damaged your car, they're seriously overcharging for every element of the work they've named. Have them either fix the body damage or pay you for it, and move the car to a better and more ethical shop.
