After numerous transmission removal and installations on four of the 9k I owned and after fumbling through too many fiascos, I'll offer you two tips that will bound to save you time.
1.) when you mate the transmission up with the engine, shift the gear into neutral so the trans input shaft and the output on the differential can freely rotate relative to each other. This makes mating the transmission and the engine much easier.
2.) Right after you loosen and disconnect the clutch hose, pull it up as high as it would go and tie the end with a string to keep the loose end high. Fasten the other end of the string to the top of the hood hinge. This will keep the loose end of the clutch hose at the top of the brake fluid reservoir level. You'll be glad you did this because when you reconnect the hose to the clutch tubing after the transmission is reinstalled you don't need to bleed the clutch hydraulic. The idea is to keep brake fluid inside the hose without introducing air. When you are done with installing the transmission, simply connect a piece of clear plasti hose to the clutch bleeder nipple, loosen the nipple about 3/4 turn. Wait 5 to 10 minutes to let gravity works for you. During the course you'll see air bubbles come out slowly. After 10 to 15 minutes, tighten the clutch bleeder nipple and you'll have the clutch pedal working again. No more bleeding the clutch.
