My 89 had been converted to 5spd by one of a number of previous owners. The intermediate shaft bearing bracket hadn't been hadn't been changed over and the resulting misalignment trashed the transmission stub shaft outer bearing and seat. It leaked oil badly and I could feel movement. I pulled the stub shaft, replaced the bearing and built the seat back up with JB Weld. It's still ok after about 40k miles. If I were you I'd try to make sure everything's squared away with the driver and tripod bearing, though, before I went after the transmission.
I like your theory about the noise being transferred to the transmission. The fact that your aware of the vibration at low speed may be due to the phenomenon(IIRC) of the center of rotating mass. As rpm increases the imbalance forces the system to adopt a new center of rotation.
