I did not look at the procedure you outlined. I think it is more trouble than its worth doing such a project in car but that's me. I'd flush the oil in the sump to get rid of any soft metal shavings out. The missing teeth can stay where it is. It won't go anywhere.
The removed pan in the picture is shown without the baffle which sits very low. The oil pump suction tube has a metal mesh fine screen. It will not pick up the missing tooth.
The alternative is of course removing the engine to do a complete job. Without removing the engine you are going to have problems sealing the pan. Blue permatex is called for in lieu of a gasket. I don't know how you can avoid smearing the gooey stuff in unwanted places and jeopardize the seal. If you have a professional lift to get the car up 5 feet in the air that's a different story.
