The lower bolt is long and is attached to the bearing bracket for the inner driver. The upper bolt is short and higher up. I assume you have the fender liner off because the alternator comes out through the wheel well. You may find the job easier with the oil filter off (it won't drain all the oil out). If the small formerly green wire is still intact I'd just tape it up. It's function is to supply field current to get the alternator to start charging. It is wired in series with the battery light which goes out when the alternator is charging and both ends of the circuit see the same voltage.
It's likely the problem was due to a bad VR, which is a lot easier to replace than the whole alternator, but what the heck, you might as well keed going and git er done..
