The most common reason I've seen for the alarm going off at random times would be the glass breakage sensor (shock sensor) set too sensitive. Heavy trucks, loud music, and belching birds can set it off. Check the FAQ for the 9000 on how to adjust the alarm. I'd go through the steps just to make sure it isn't stuck in a weird mode.
Other than that, all I can come up with is a flaky door sensor switch. Maybe it thinks that a door is being opened.
Of course, that doesn't address the fact that there may be a correlation with the new remote. But sometimes things just happen. The best possibility is that during the reprograming, the alarm got into a strange mode. But it could be a door switch and pure coincidence. Sometimes extra information is just extra.
