Definately check starter installation, and even tranny-to-engine alignment. But that smacks of starter gear hang-up.
When the starter in my '97 started to go south, you'd hear that sound on cold starts. Just a little burst of 'skrittch!' for a couple of seconds, then gone. Not when warm. The starter gear wasn't retracting as fast as it should when cold, and would drag on the flywheel teeth. Something you want to fix, as both the starter and the flywheel are getting damage. Not as much to the flywheel, but you DON'T want to replace that.
Yes, you did replace other items. But my rule of troubleshooting - too much information is a bad thing. Sometime things fail at the same time, and don't assume that because something is failed now it is because you did something yesterday. Nice to keep in the back of your mind, but don't try and force it to fit the facts. And the starter may just be ready to go, and the jostling of replacing the clutch sent it over the edge.
