I put new bearings and seals in my 88T and have a faint low speed "pinion" type noise at temperatures below about 50F. I have always used 10w-30.
My guess is it's related to the output shaft pinion to crown wheel clearance. I was very careful to set it up by the book, but then again I'm not a saab pro. Other than that, the transmission works very well.
Since you only changed oil in what should be a good transmission, and my noise seems to be temperature related, I wonder if it's a viscosity issue.
