Why do I have this compression problem? Long

My 98 was smoking at startup. Ran good otherwise. Pulled the head, put in new seals, head flattened, valves lapped. Put it back together with a new headgasket. Would not start. Compression about 80-90 in all cylinders. Checked timing and it one cam was a tooth off. Did a leakdown test and heard a little in the oil filler, but it hadn't run for a week and cylinders were pretty dry.
Pulled head again and had shop pull a vacuum and double check valves. Looked pretty good. Put back together with new timing chain, head gasket, etc. Checked compression. It was about 110 in all cylinders dry. Put oil in one cylinder and pressure went up to 145-150. Put oil in all cylinders and it almost started the first time.
One problem was, my wife drove it home this summer with no water. The thermostat failed closed. Yeah. it was hot. I was pissed. Turbo failed shortly afterword. So, now I am suspecting some ring or cylinder damage, but I didn't see scoring when the head was off.
My question is, the car was running pretty good before I pulled the head. Really good actually. Why would the compression become an issue now the that head has been pulled and replaced?
