The turbo - the whole engine - is the same between the auto and the manual transmission box.
There is a switch in the automatic shift lever that applies 12 volts to pin 14 of the Trionic Control module when the shifter is in any position OTHER than Park or Neutral.
This serves two uses-
First, it opens the idle air control valve slightly to compensate for the load of the tranny. It also retards the timing slightly when shifted into a drive gear.
Second, it signals the Trionic to change the power curve to reduce both peak horsepower (200 instead of 235) and torque.
So yes, if you remove fuse 9, you'll get more power. Fuse 9 supplies that switch. It'll also kill your reverse lights, rear electric windows, sunroof, and the cigarette lighter. You can also simply remove the wire from pin 14 of the Trionic module. That pin is left blank on manual tranny cars. They have the same EDU. You will get the full 235 hp.
As the Saab manual says, the "Power is reduced to protect the transmission."
The autobox is not the strongest part of the 9000 design, and adding power won't help it live longer. That said, many folks have increase the power in their engines and claim no problems. And I've blow the transmissions on perfectly stock cars. I can say this - adding power will reduce the life of the transmission - how much? Can't say. You won't know until you blow it up. I would caution that should you decide you want more power, do it on a car with a well-maintained and low mileage transmission. Or, on a high mileage transmission that you're looking to replace.
